Something that had occured to me during the movie that may be a possibility.
Neo is version 6 of the One coding and is used much like the Oracle is. Control over people by use of a myth or a legend that they believe to be true.
As for the early portion where he had no plugs I also noticed that and commented on it to a friend of mine then he pointed to the screen and I thought it was just an obscured view.

You are the eventuality of an anomaly, which despite my sincerest efforts I have been unable to eliminate from what is otherwise a harmony of mathematical precision. While it remains a burden to sedulously avoid it, it is not unexpected, and thus not beyond a measure of control. Which has led you, inexorably, here.

(I dont agree with whoever wrote this, I think that the monitors are showing Neo's possible answers, possible hinting that there are alternatives to his actions (and hence the choice issue comes up). Also, the camera zooms in on Neo's current response, showing the choice made.)

The Architect - The first matrix I designed was quite naturally perfect, it was a work of art, flawless, sublime. A triumph equaled only by its monumental failure. The inevitability of its doom is as apparent to me now as a consequence of the imperfection inherent in every human being, thus I redesigned it based on your history to more accurately reflect the varying grotesqueries of your nature. However, I was again frustrated by failure. I have since come to understand that the answer eluded me because it required a lesser mind, or perhaps a mind less bound by the parameters of perfection. Thus, the answer was stumbled upon by another, an intuitive program, initially created to investigate certain aspects of the human psyche. If I am the father of the matrix, she would undoubtedly be its mother.

The Architect - You are here because Zion is about to be destroyed. Its every living inhabitant terminated, its entire existence eradicated.

Failure to comply with this process will result in a cataclysmic system crash killing everyone connected to the matrix, which coupled with the extermination of Zion will ultimately result in the extinction of the entire human race.

Your looking too deep into it there buddy................when that kid inside zion gives neo the spoon in the matrix reloaded. He says this is from one of the orphans. in the matrix one, that orphan tells neo that there is no spoon. if there is a spoon inside zion and there is no spoon, then there is no zion, its just the matrix in disguise"

I think possibly after re-reading the dialogue between the Architect and Neo that Neo had Matrix Code evolving into advanced stages as time progress. This would explain his increased abilities. When he was supposed to go through that door though to the core for dissmenation of the code inside of him, think about this. How could it read the code unless it had something to read though, kind of like a port through the back of the computer. That port inside Neo opened up, in preperation for dissemination of the code, but he doesn't go through through the door the core. His port is still open and he leaves through the door he came in. I think with the ability to harness the "prime program" that he carries now, he can do more things than he thought he could. Remember, the Prime Program is used to rebuild the Matrix. Neo is a walking, living, breathing source code and can manipulate it and program it to do anything he wants it to know. He just didn't know it.
