It's an absolute pain in the ass, and it sucks. There's no way to sugarcoat it.
While the Vigor has only one tiny bubble of rust (smaller than a dime) on the passenger 1/4 panel (and hasn't grown in a while), when the car is redone this Summer, I'm pulling the entire rear subframe apart to inspect the floors, quarters and inners.
teg92 if you're reading this I'm doing this before the car is brought down, I wouldn't leave you with that kind of burdon h:

New outers are $700 a pop for each side, inners probably run you $400 (Civic anyway) a side, they have to be welded in, and are labor intensive.
The outers are usually always saveable unless you have a rothole a 5-year old child can crawl through.

I ended up only paying $2,400 for everything (he didn't paint them). It may seem a lot it, but go to a good bodyshop and ask the labor charge of just a new outer quarter panel replacement.
Full price, including paint? I would have been in the hole almost $6,000.
