If it was tuned and running fine with a VAFC, no reason to upgrade.
Since the vtec wire is cut for installation of the VAFC, your vtec will not function unless you either reconnect the wire or get another VAFC.

So in other words if I run it now it will be safe because vtec will not kick in.

I wouldn't run it at all until you get at least something in there for fuel management. And if you are going to run it, don't take it into the vtec area because you don't have any fuel management.
