What will it matter if I remove the Charcoal Canister?

You can take it out without problems. It prevents pressure buildup in the gas tank while keeping gasoline fumes out of the atmosphere.

I took it out of my '7 and previous Civic using a vacuum cap to seal it off with no problems. If you leave it uncapped, you may experience various problems including fuel "loss" or a rank raw gasoline smell. Sealed off, it will be fine.

I was told by Schmoo to just loop the vaccuum lines, and take it out.

Either way will work. As long as the vacuum leak is sealed, it will be fine.
