Bass is mostly unidirectional, but try firing the subs forward. Is the seatback down? The sound waves do need a way to travel, if they're enclosed in the trunk, that may not happen. A ported or bandpass box would also help, as DJS said.
As far as that line-out converter, ditch it and get a real head unit. Who knows how much impedance your adding and how much the voltage levels are reduced. With a Alpine unit, youll get at least 4v pre-outs and frequency cut-off control.
