Can't you read OBDII codes by shorting out the pin connector???
I believe you can, I just never do since I have a code reader and HDS.

Update:
Took it to the shop today and had the guy look at the squeaking- he did as you suggested and sprayed lubricant where the slave cylinder meets the transmission but no improvement. He listened closer and came to the conclusion that it is inside my transmission. He believe that when it was rebuilt they didn't grease the bearings inside the transmission. Like you said- whoever put it together was a dumbass. After finding that out I took it to AutoZone to have the codes run..they hooked it up to my car and it kept getting an error screen. He said to reset it and if it comes back on take it to the local Honda dealer. So far it hasn't come back on but who knows.
How do you short out the pin cylinder? Could I do this easily?
Any ideas why the test kept getting an error?

Thanks for the help with that. I new update though:
What's your opinion on what the guy at the shop said. He seems to think the bearings in the transmission need to be greased. Is there anyway to do this without taking the whole thing out? Also I found out when my car is in neutral with the E-brake on and I rev it, it squeaks as well..any ideas?

Either needs a new knock sensor, or when the b18c was install the knock sensor wasn't plugged in/wired in.

Thanks for your patience! I'm a noob and I'm sure these questions get annoying lol..but I'm taking it to a Civic guy that I know personally tomorrow and he'll tell me what's really wrong with it. I was almost positive the transmission wasn't the issue..even I could tell that..it just didn't make sense.

I am an Acura technician, I deal with customers waaaaaay more rediculous than you on a daily basis. If I didn't want to help I wouldn't come on here. No question is a stupid question (generally speaking ) and we are all here to help as much as we can via interweb. My resolution this year is to share my knowledge with the n00bs a little more wilfully than I have in the past, so hop on board my friend and ask away. If you don't see me in here and you have a question don't hesitate to send me a private message, just don't make it 10 a day etc.

cheers

I didn't bother to read the whole thing, but if you need to pull the codes go to Autozone and they will tell you what is wrong and possibly reset the codes. Sorry if this was already covered. I didn't read the whole thing. Ohh and autozone is free to pull the codes
