Engine swap questions?

Here the ignition wires get shorted. I actually installed a switch relay in this circuit for two purposes.
1st - the clutch pedal has a sensor connector on it that makes you push the clutch in to start the car. Since mine was a conversion, this sensor on the clutch was not hooked up so my car can be started without pushing the clutch in... I installed the relay switch in the circuit of these two wires so that I'd have to press the relay to start my car. This was done for safety.
2nd - I did it mainly for theft protection. The hardest part is finding a really good spot to hide the relay.

Well that's pretty much it for the wiring side of the conversion. Sorry for the friggin huge pics.. turns out I'm too lazy to resize pics too before posting
Now to add to what fish said about the pedals... It is pretty much impossible to get your gas/brake pedal out and back in without disconnecting the steering column from the rack. You have two options here.
1st - obviously disconnect the column from the rack. If you go this route, make sure to use a sharpy and mark a line on the column and the pinch bolt collar on the rack so you can line them up properly when you put it back together. if you don't line up the splines in the same position they were when you took them out then your steering wheel will be all out of wack.
2nd - rather than doing the 1st, you can leave the pedal box assembly from your automatic there and just unbolt the brake pedal from the pedal box and replace it with one from a manual. Besides the brake pedal, the pedal box assemblies on the two are exactly the same.
I started out doing the 1st but then when I got the auto pedal box out, I realized that the manual pedal box I got from the slavage yard did not have the cruise hook ups on the gas pedal.:doh:
With that said I just swapped the brake pedals between the two and put the pedal box from the auto back in with the manuals brake pedal.

BTW, I got my salvage parts for the auto/manual conversion from http://www.importautosalvage.com/ . Ask for Randy, he is really helpful and knowledgeable and will get you everything you need. He even gave me a new center console for free because mine was a lil fugly. The auto center console will work, they are exactly the same as the manual consoles once you remove the auto's shifter and gear slider stuff. All you will need is the shifter boot from a manual to put in the console:thumbup:
